For those of us who have added scripts or containers: 

What files and directories should be backed up under the pi user home?

  It will depend on what you install or modify, but in my backup script I do:

  /data/
  /home/pi/.firewalla/run/docker/
  /home/pi/.firewalla/config/post_main.d/
  /home/pi/.firewalla/config/dnsmasq_local/
  /home/pi/.firewalla/config/user_crontab
